Assassination - Assassination was nearly killed in BC thanks to the introduction of Resilience, but has come back with a vengeance in WotLK. It is more or less even with Combat for top PvE DPS at the moment.
Combat - Combat has long been the top PvE DPS spec, but its position as sole owner of that spot is in jeopardy right now, due to the buffing of the Assassination tree. Combat Rogues will still do tremendous amounts of DPS, but many Rogues are starting to break away from deep Combat builds to try new things.
Subtlety - Subtlety has long been the black sheep of the Rogue family, choosing to improve the Rogue’s utility rather than focusing on DPS. This has been changed to some extent in WotLK, but it will likely not overtake the other two trees for raw DPS.
Other Notable Specs
Combat - The Combat spec above focuses on swords. If you’d like to change this around, feel free: Maces 15/51/5, Fists 15/51/5, or even a Fist/Sword duo 15/51/5.
Subtlety - Subtlety has never been much of a raiding tree, but there are reports of some Rogues getting huge numbers with a deep Sub spec. If you want to try it, go with this 6/21/44 spec here.
